Say I have few pheromone products. Can I apply one product on an area of the skin and second product on the same area? Will it affect the effectiveness?
Or perhaps after apply a pheromone product on an area of skin, can I still spray a normal cologne there on same area without affecting its performance?
Yes you can layer products, that is the preferred method. Yes you can use cologne to cover.
No it wont diminish the effectiveness.

How long must I wait before layering one product on another product?
Kind of technical 
You don’t layer oils over sprays or vice versa - that seriously messes-up diffusion.
Use separate application points for oils.
Sprays are good to layer but leave a couple of minutes between each layer and cover scent to let the solvent evaporate.
wait till the first one is dry or has absorbed a bit. Then apply the next oil. With oils I do tend to not layer as much. AD sells primarily sprays and I thought you were refering to those.
Oil go under spray. Putting them on top weighs down the sprays and slows diffusion.
again wait till the oil absorbs a little and is not so thick and slick. About 5 minutes should do it.
I apply them all at once when they are all sprays. If your trying to cover a scent though wait 5 to 10 minutes before layering on the cover. This prevents bleed though of scent.
